Mesh deformer when objects inside cloner

Hi, i wanna make a simulation of softbodies falling. I have some low poly meshes inside a cloner. How do i replace em after the fact with the high poly ones? I dont know how to apply the mesh deformer in such situation. Any thoughts? thanks
